These indicate the file's mime type (whether it's a Python file, C, C++, a directory, plain text, image, or whatever). If you are using revision control in Wing Pro then Wing may superimpose a red pencil on the icon if that file has uncommitted changes. The ones with the indicator are the same as the files listed in the Status view of the revision control tool.
